This could happen for several reasons, but the most common causes are related to either the nerve supply to the foot or to the vascular supply. If the left foot is always colder than the right by a substantial amount you should be examined for the possibility of several things including poor circulation in the left, diminished sensory or motor nerve signaling in the left foot as well as other things. See your physician.
one is under a blanket/ near a heater the other is not? One foot could be having poor circulation (colder one). Push on your toe nail to see how fast your blood is coming in, compare both feet.

anytime you have a temperature variation in your extremities one has to consider a vascular problem. The temperature of your body is controlled by your arteries as they push warm blood into the limbs. So if one leg is consistently cooler than the other you might have a blood clot forming, or if this has always been there from birth you might just have a malfunctioning plumbing. Poor circulation. A Doppler study would help diagnosis this problem.
When I had this problem it was caused by a pinched nerve.
